You might be mixing file types by accident. Lines in Windows/MSDOS files
end with carriage-return/line-feed pairs, Unix uses single line-feeds
and Macs use single carriage-returns (isn't this convenient?).

Usually the file types are converted automatically. However, if a text
file gets transferred across systems as a binary, for example in a zip
file, the conversions are not performed and you may wind up with the
wrong file type for your system. To add to the confusion, some editors
are smart enough to recognize and display the different file types
correctly (mine does). If you copy from one of these editors and paste
into another editor that cannot handle the line endings correctly you
get strange results: the lines either don't end or end twice and you get
extra blank lines.

If this is the problem, the solution is simple: convert the line endings
to your system's. Many file editors can do this.
